Brentford equalised with their first shot on target thanks to a volley from Vitaly Janelt.
Saints retook the lead when Ibrahima Diallo shot off the post and off Brentford goalkeeper Alvaro Fernandez for an own goal.
The second-half was all Southampton as Armando Broja doubled the advantage shortly after half-time.
The Chelsea loanee raced on to a superb through pass from Oriol Romeu before slotting past Fernandez.
Substitute Che Adams scored five minutes after coming on to round off the win.
